I translated it this way , but want to know if you could say software packages in this way , ( ie with packages) - or which would be a better option:

The xxxxxxxx software packages are both able to manage the devices provided by the Chamber of Commerce, while the software to initialise the USB token is specific, and not interchangeable.

I software Sounds OK - if you say "software packages" in the beginning, I would then say "while the software package to initialise..." just for consistency

you could use "applications" in the first instance, and "software" in the second:

The two xxxxx applications are both...., while the USB token resetting software is...
or:
You can use either of the xxxxxx applications to manage [...]. However, the USB token resetting software is...

Also, ripristinare usually means reset, so depending on your actual context you might want to use reset instead of initialise
